Overall the Heisei series of Godzilla movies were good; better effects, solid storytelling and all 7 followed the same continuity.

Moving into the 2000's started the Millennium series. (2000 - 2004)

Godzilla vs. Megaguirus (Godzilla x Megaguirus)
Godzilla, Mothra and King Ghidorah: Giant Monsters All-Out Attack (GMK)
Godzilla Against Mechagodzilla (Godzilla x Mechagodzilla)
Godzilla: Tokyo S.O.S. (Godzilla x Mothra x Mechagodzilla: Tokyo S.O.S.)
Godzilla: Final Wars

While still solid movies there is no continuity with these films. Each one only ties to the very first (1954) Godzilla film, with the execption of Godzilla Against Mechagodzilla (Godzilla x Mechagodzilla) & Godzilla: Tokyo S.O.S. (Godzilla x Mothra x Mechagodzilla: Tokyo S.O.S.).

They mess with the whole Godzilla cannon in Godzilla, Mothra and King Ghidorah: Giant Monsters All-Out Attack (GMK) but it's a good movie.
