He can claim that Ramsay has Rickon because Jon doesn't know where Rickon is....and Sansa now knows that Rickon is alive because Theon told her that he didn't have them killed. Baelish knows that he has to give a good enough reason to have Snow and Sansa try and take back Winterfell. Without putting Rickon in there.....he has no way to get them to try and take it back. Everybody thinks that Bran and Rickon are dead. Jon only found out that they are alive from Sansa. Only a few people know otherwise. Littlefinger probably doesn't know. Putting that in a letter would just tip off that someone is trying to manipulate him.
Makes much more sense for Ramsay as the author. Considering the focus on Jon being a bastard and all. Not something I think Baelish would harp on.
