But what if an advanced species has overcome these trivial human physics issues due to several trillion years of further evolution? What if space and time can be manipulated in ways that we're currently unable to even consider?

Without trying to start a philosophical debate, then they'd be gods and probably have no need to interact with lesser beings such as ourselves.
