IMO, baseball and basketball have been hurt by scandal and labor strife. The steroid issue just won't seem to go away for baseball and the strike shortened season has hurt basketball.
I also believe that having the best player in your league being such a polarizing figure has hurt the NBA. Lebron is a phenomenal talent, but he is hated by a good portion if NBA fans. I have friends who refused to watch one minute if the NBA finals because of their hate for Lebron. When MJ was playing, even fans of rival teams loved watching him play. He attracted fans an increased the popularity of the sport tremendously.
Baseball doesn't need a shorter season. The majesty of the game has always been about the grind of the season.
