When they finally encounter the living engineer he is studying them at first, interested, but not in a caring way. He becomes enraged when he focuses on the android.
When he realises humanity has become a creator itself (a god), he feels the need to destroy his creation as it has started to disobey him. The Greek gods didn't want prometheus to give fire to humans as it would give them too much power.
As mentioned before, he created us, therefor he owns us, so killing us is not an amoral act. It is about creating as an act of love (the god of the New testament) and creation as an act of masturbation, which is what the engineers did. They created us because they could.
When they realise we are becoming Gods ourselves they want to destroy us.

The spaceship ramming the alien ship is at the point of its impact shot like an eagle, burrowing into prometheus like the myth, and one of the reasons the machine refuses to do an abortion and must be fooled into doing surgery of removing an object is that it refers back to the eagle coming every day to rip out the liver of Prometheus, who was chained against a rock much as Shaw was tethered to the surgery unit. Also the instrument that removes the alien is shaped like a claw. in the myth Prometheus' liver grew back every day though, so maybe Shaw might still give birth to a xenomorph later on.
