I'm to the point where you first get a glimpse of some doctor that is trying to turn the crew into those nasties. I'm in a ER room, running from some creature you can't harm, and trying to dodge all the other nasties popping up. The big guy keeps catching me and skewering me with those sword arms. Any advice?

You have to keep cutting him up and when he starts to regen, hit him with stasis. Eventually your partner at the computers will get the doors unlocked and you can just run for it.
