The Darth Bane trilogy makes a lot of sense out of it. The Sith before the rule of two had become a bloated, bureacratic mess. Darth Bane used a scorched earth policy to start anew and work in the background ninja-style to exert the most infuence over the galaxy. In the context of the movies, Palpatine was a master working behind the scenes to set up the clone wars as a front to kill off the Jedi and take over as Emperor.

Even with the rule of two, there were always others lurking to step in. Bane's apprentice secretly had an apprentice.
