Kaepernick didn't have any trouble having success with deep passes in the same offense with the same coach. So if your argument is that Smith wasn't asked to throw deep, it was because Harbaugh had no confidence in his ability to do so, but did for Kaepernick.
Any way you slice it, the deep ball isn't a strength of Alex Smith's game. To date he has shown that can be a role player and game manager in a run-oriented offense. That isn't the role of the QB in Andy Reid's offense. Alex Smith is going to be asked to do things he has never done well. He doesn't have a lot of natural talent to fall back on. He's not a guy that does well under pressure. These are things we know. This is the reality. There seems to be more evidence to justify pessimism than optimism.
