Without Gus's need for him he has nothing. He's been confident because he has a card to play- that he can make the product that gets everyone paid; they need him. Without that he has no card to play.
I was trying to think what he could do. What could he have to make Gus reconsider. They only thing I can think of is maybe he tells Gus Jesse plans to kill him, and tells Gus about the cigarette pack. Or, he tells Gus he has everything written down- evidence, photos, etc. somewhere that would bring Gus down if anything happened to him. It seems early to go down that route, though.
The other possibility is that Jesse's girlfriend and son play into it, somehow. They showed them again in that last episode, and they almost never do anything without a purpose on the show.
