I could see Mittlewerk behind the freighter. Somebody who knows enough to have a thirst for the island, but locked out at some point so that he/she doesn't actually know how to get there.
It could easily be Dharma back to take over the island again. The only thing is that they would have to explain why food was still being dropped by plane if Dharma couldn't find the island again.
