Not sure if we're still doing spoilers, so I'm using them just in case...

I got the impression that the guy in the opening scene was seeding the planet with life. If he was bringing a plague of some kind to wipe out life on that planet, why didn't they show any life in the shots leading up to the waterfall? And I don't know if it was necessarily Earth, but it doesn't really matter. The implication is that these aliens seed planets, and we can assume that they did the same to Earth.
The scene with the holograms on the bridge of the alien ship was a bit confusing. Was it showing the preparations of the aliens' first visit to Earth to bring life? Or had they already decided to wipe out life on Earth and were about to take off when the 'incident' occurred?
And I think it's fairly clear that the ship that crashed at the end of the movie is not the ship that is discovered in Alien. In Alien, part of the ship was sticking straight up in the air. This one fell over on its side. And (which has already been pointed out) the space jockey Alien had a burst chest. So it's not the exact same ship, but now we know where that ship came from.
The article that the Talking Can posted was very interesting. The guy had a lot of good thoughts, especially the parallel between Shaw's 'extraction' of the xeno inside of her and the story of Prometheus. But I don't really buy the 'psychic energy corrupted the life giving ooze' explanation. Good food for thought, though.
Fassbender was fantastic, but overall I thought the movie was only 'good'.
