Go tour a hog farm. Then a cattle yard. Then a fish farm. Then a chicken plant. Every single animal that we eat in large quantities lives in a world of shit. Literally. The cattle, hogs, chickens, etc are standing in shit all day. There are many species of fish that are farmed where the only food source they have during their life is other animal's shit. They could all be considered unclean if you believe there's a connection between what the animals eat or wallow in and what ends up on our dinner plate. But the danger is all on the processing side.

All meat production operates on cost of gain. They want to add weight to the carcass (meat) for the fewest dollars possible. And stressed animals don't gain. If they didn't like wallowing in shit, they wouldn't gain and the operator would have to do something about it.
Anytime feeding operations come under scrutiny for animal treatment, nobody has an answer for why the animals gain. No (reputable peer reviewed) research anywhere ever has shown that stressed animals have a respectable gain rate.
