Alex is the best qb on the roster, and Andy isn't in charge of personnel. I'm sure he has some influence though.

It has to be Alex because he has the ability to choose which receiver he throws to and to audible out of and to any play he wants, yet he keeps picking the short underneath horizontal passes.

But Alex looks the same as he did in San Francisco under several different coaches, which indicates that he just isn't very good.

Not really. He was still Captain Checkdown even then. He just had one of the most stacked teams in the league to somewhat mask his deficiencies. Even then, Harbaugh had no qualms with handing the reins of the offense to an unproven Kaepernick when he had the chance.
