Actually (and I'm a big fan of both IM and TDK), I thought the visual effects were pretty amazing in benjamin button. What they did with brad pitt's character was a pretty clear indication of just how far forward we've come in the few years since Gollum broke new ground.
Not that I wasn't rooting for the comic book movies to win. But it was pretty damned impressive.

I would have been fine with any winner in that category. While I think the Benjamin Button character was very very good, it did not eclipse davey jones from pirates, the current bar for human like CG. What it did do, however, was allow an otherwise untellable story to be convincingly told, and that deserves the Best VFX award.
Interestingly, the comic book movies nominated were enjoyable for their performances at least as much as the VFX, very unusual for summer movies, so that is a breakthrough, too.
