They rose up in rebellion against the Lannisters after young Tywin's father had died. Tywin taught them that the Lannisters, who had declined under his father, were under new leadership, and his grisly destruction of the entire house of Reyne stood as a testament to that fact.
The song, not originally written "FOR" the Lannisters, became their unofficial theme song, with the tacit approval of the family, who didn't mind having a semi-official reminder of the consequences of rising against them.
The above is the book version of things. I have no idea if it has been discussed in the TV series, but by now it certainly should have been. I'm only through season 2 of the show at this point.
