In the books, it is clear that the Martell family has been one of the key ones supporting the exiled Targaryens, and that the Prince of Dorne is actively working to bring Dany back. Remember that the Targenyen heir to the throne -- Prince Rhaegar -- was married to a Dornish princess. The sister, in fact, of Oberyn Martell who went to King's Landing to avenge her death by killing those who had killed her and bashed her children's (and therefore his nephew's and niece's) heads (literally). They therefore were not big fans of the rebellion, and definitely not fans of the Lannisters. It is possible that before being smuggled overseas, Dany was hidden somewhere in Dorne.
