Some division 2 and NAIA schools absolutely lose money, at least directly. Indirectly, probably not. It's still in the best interest of the school to have a football program, at least at the present time.
Keep in mind Football is by far the most costly program there is. They have much higher operating costs, more players, more expensive equipment, higher medical costs etc. Many small schools don't field football teams because of that reason, they aren't profitable.
